love the comments about caulking and using wood shims. I've pulled toilets from the 80s wood shims still there. caulk is a shim as well.

Best not to use wood shims. Also it's good to shim the toilet before tightening the bolts. I've had better success this way.

Should you use plastic and not wood shims? They will not rot and last longer. Even cedar will rot after a while.

Silicone is not the right thing to use under the toilet, what is used is sanded grout.
