The stone is to stop soil falling out while you fill up the pot - whilst also allowing excess water to drain out more efficiently - as it stops soil clogging the hole. Fill the bottom of your pot with soil before adding in the empty pot and filing around it. This ensures the roots have a good amount of soil underneath.
