I would choose neither. You want to visit Shibuya and Shinjuku but I would stay someplace quieter and more residential to experience a different perspective of life in Tokyo.

Shibuya over Shinjuku. My friend who lives in Japan said this. Shibuya is a controlled busy, Shinjuku is just chaos. I mapped all the places I wanted to go on GoogleMaps,Shibuya was the winner for me.
