They're two endings with the Brotherhood surviving. You got the Minutemen and the Brotherhood ending. It could easily be that the Brotherhood got kicked out by the minutemen.

Caswennan and Prydwen are one and the same. Caswennan was an alternative name used. same as the ship it was named after from Arthurian legend
