I think it's would've been better if they switched between the two so you got a new bit every other day. Like day 1 left bit, day 2 same bit for the right, day 3 new thing left, day 4 same bit left...

The orange bit is part of the bussard ramscoops, the ramscoops bring in stellar gases to be used as part of the fuel but they only really use the hydrogen and a couple others, so the orange bit vents it back into space. At least that's what the fact files from the 90s-2000s said.
