i have questions. I know when you go to japan, you can stay 3 months visa free. Let’s say if i go to japan for 3 months and leave, then i decide to come back, can I stay for another 3 months visa free? Can i just go to Japan whenever and spend 3 months visa free? Is there a limit to how many times you can do this?

I had to cancel and rebook a few of mine that I booked 6 months out because the price dropped substantially. That said, there were others that booked out entirely quite quickly.

just to add you mentioned booking shibuya sky in the 1-2 month period but they have now changed it so you can only book 2 weeks before, not a month before!
