to answer the question of why there was no fluid in that top bit is because the pump only pumps in one direction so you've got to push the fluid all the way around the loop first. the air bubbles are normal the point of having a res is let all the air reach a single point in the loop rather than having air pockets in your loop. brand new radiators take a while to push all the air out of too. if you find the level of fluid in the res drops after a few days/weeks but no sign of leaks, that's normal too because of all the air that's reached the res so just top it up when that happens.
