This is not accurate. The Portuguese arrived in the 15th century rather than the 16th and the Khoi Khoi weren't migrating there, they were already there before the Bantu migration.

At height of the Roman Empire, 50 AD, when the majority of Europe still trudged the forests and British moors, the Bantu (Xhosa) already had well established society around Algoa Bay in the Eastern Cape. Don't lie to us. Bantu migration was much earlier than 500 BC.
