I bought my train tickets on Klook but it didn’t have a luggage space option for me to reserve. What should I do?

I recommend using yamato services, especially with large groups. send your luggage ahead of time it it will arrive the next day. it means as well you can enjoy your time better when you get to your destination

What about for other trains like on the JR Tokaido line or Odayku line? We’re going to Hakone from Tokyo and weren’t planning on going on the Shinkansen

Was that a large bag you put up top on the beginning? A standard check back size?

The overhead luggage shelves is pretty deep so if your luggage isn’t oversized you can put it up there for free. Or you can put it front of you you but you’ll lose leg room.
