Actually, if you caulk the bottom of a compartment in water, somehow gets its way into the top. It has nowhere to go except to soak into the subfloor so essentially you just trapped every bit of water that could leak around that compartment. I have seen slide floors rot because people chaulk the bottom of their compartments same thing with their windows. I have seen it rot the bottom wall out because they chalked the bottom of the windows.

You should consider covering the bottom screw heads in that storage box frame. Rain gets in there and sits every time it rains. I cover all of mine.
