I feel like the muddy thing was a metaphor of death slowly swallowing the owner up, since the owner's family had a generational illness or disease. They all had dogs who kinda saw the outcome of their owners. The black spirits that were calling indy was the spirit of acceptance telling Indy to accept that he could no longer do anything since his owner was already dying. That's why he was desperately held back in the cage, but he managed to get free from the hold and try to save its owner. The ghost dog was informing Indy that Indy's owner was also going to die like the ghost dog's owner. I also believe that the underground thing was a cemetery meant for the family only.

genuinely one of my favorite movies ever - it perfectly depicts the unconditional love and compassion dogs have for their humans; how they'll do whatever they can to comfort and protect us, even when we're acting differently because illness changes us in painful, unexpected, and grotesque ways.
