There were plenty discovered long before that. Even jgomom people were in areas where there are natural hotspring right there in the open. I'm pretty sure they would have been curious enough to look at where the steam is coming from.

Yunomine onsen is part of the Kumano Kodo, the religious pilgrimage from Kyoto to the three great temples at the end of Wakayama prefecture. When the capital of Japan was in Kyoto, it was expected for all leaders to make the pilgrimage at least once. Yunomine Onsen is also the place where the hero Oguri Hangan was healed.
