Harley won’t turn on us in chapter 6, he hates the prototype more than us because it’s the reason he was forcefully put into The Doctor according to that one VHS of the Doctor saying "WHY DID YOU DO THIS?! AFTER EVERYTHING IVE DONE FOR THE COMPANY?!" Harley created the prototype so that it could create the bigger bodies more efficiently, Playtime realized this and wanted to get rid of Harley, they also quickly realized he knew way too much about the company and it’s secrets. He couldn’t just leave, so they obviously killed Harley and forced the prototype to create The Doctor considering he could still be useful to the company in some way. Obviously the prototype knew how to use the neural mapper considering Harley most likely showed him, so they transferred Harley’s neural network into The Doctor. The Doctor eventually worked on himself considering yk he’s a genius, and created more of HIM. Playtime obviously caught on and made a deal with him that if he were to die and the prototype were to ever break out and cause havoc, he’d be placed onto a backup drive in the IT department encrypted with something helpful against the prototype, considering yk he’s the man who invented the bigger bodies initiative.
