I think that was the whole point of the story to be the way it was, if Izuku did join his agency, they would probably be working together majority of the time since they would be partners instead of him just being sidelined as a sidekick because knowing Bakugo he wouldn’t let that happen. But Izuku maybe wanted to continue their rivalry because what would be the point of them ending everything they’ve been through over just being, “ partners”?

I like to imagine it as Izuku giving them a chance to compete. They've always competed, seeing only each other in their desire to surpass and become number one. Working at the same agency might have slowed them down, but this way they'll both run forward, overtaking each other and competing the way young boys dreamed. I prefer only this idea, otherwise it becomes too painful.
