Another possible problem could be wasps, hornets, yellowjackets, etc. crawling through those cracks & setting up residency in the secret lair. My hubby built our kids a playhouse years ago, but they weren't able to play in it much because we were constantly battling little stinging critters moving in.

Getting water to stay out with the trapdoor up there is going to be nearly impossible. Water always finds a way. Maybe embrace it and replace the "indoor" flooring with the same kind of flooring as the top level, so water can get out once it gets in? You'll probably need some ventilation in there anyway. I'd put a layer of rodent netting underneath the slats though :)

For rain, use roof panels inside to put under the deck. Run it into a gutter in the house that exits the side.
