There's a common mistake people make Taki and Mitsuha had not met before the body swapping began. The swapping had already started for Mitsuha, but it hadn't happened yet for Taki because of the three year time difference. This movie is based on Japanese legends, specifically the Red String of Fate. According to this legend, even if you don't know who your soulmate is, you are already destined to meet them no matter what. The red braided cord in the movie represents that string. The different timelines make things confusing, but from Mitsuha's perspective, it had already happened. This means that even before Mitsuha met Taki, he was already chosen. It wasn't about choosing each other it was destiny. That's simply how the Red String of Fate works, you were already connected long before you knew each other.
