In The Phantom Menace, those ships weren’t part of the Separatists yet they belonged to the Trade Federation, which was still acting as a corporate entity rather than a unified rebel faction. The Confederacy of Independent Systems didn’t officially exist until later, around Attack of the Clones. That’s when different groups like the Trade Federation joined together and adopted a more standardized military identity. The blue markings we see in the Clone Wars era aren’t because the ships were “colorless” before, but because the CIS unified multiple factions and gave their fleets a consistent visual style

the trade federation never joined the seperatists side until later in the war, thats why they never had the blue stripe until later

I always thought it was because the republic Star Destroyers and other Starships had red paint and they were trying to separate themselves from the republic so they chose a blue color scheme

The republics blaster colors were blue and the separatists had red, and vice versa for the hull paints. I like to think that from an out of universe perspective it highlights the quote “there are heroes on both sides, evil is everywhere”

Tdkr: those were just the stock paint jobs they had for the organisations they belonged to and the separatists were only just combining their militaries together by the time of the battle of geonosis and didn't anticipate the republic showing up with an army out of thin air

I saw someone comment once that it might be also historical references paralleling Carthage and Rome in the separatist and roman designs and colours, i find it a cool explanation though maybe a bit far fetched

I also think the seppies chose blue because they could see which ships are theirs and which ships are corporation ships, like an orange one could be like a techno union ship

i think another out of universe explanation for the republic being red heavy could be that the Republic would be seen as the good guys by the viewers who could associate red with the Rebel Alliance

But those colors were there throughout the war. Toward the end of the war, we saw brown Separatist tanks in the Bad Batch
