What I believe is that Baymax most likely removed both chip and only decided to leave the healthcare chip with Hero and kept the combat chip with him. because it makes more sense. He doesn’t need a chip to work, He just need a chip to learn specific skills such as fighting or health care.

probably in his code to listen to hiros commands only, not to go rouge without command.. since tadashi went as far as putting in multiple safety features to ensure baymax will not be in the hands of the wrong people. because we know he has a recognition feature

I'm pretty sure baymax didn't just remove tadashi's chip and USE the combat chip. He can run without any chip, all he needs is a power source. Chips are for implanting skills into baymax. When he removed the med chip, he didn't activate/read the combat chip with his system so he didn't turn “evil.” + even if he did read the combat chip, it'll exclude Hiro unless it was hacked/reprogrammed to attack Hiro, as seen in the combat chip activation scene. He treats Hiro as his commander even with the combat chip activated so he wouldn't turn on Hiro inside the portal.
