Not only Ned remembers, MJ also does. When Jean grey had control of everyone within 1km Mj started crying, Jean grey used her powers to make them remember more easily and that’s why MJ was crying. The handshake that Peter and Ned did in the ending made Ned remember, it triggered his memory. In the ending you could see MJ wearing Peters neckless that he gave MJ in far from home and that probably triggered her memory too.

Mj was there at the end in their shared place in the old school, and what if at the end the girl who could control their minds (I don't know the name sorry) and it mixed up their memories and so a few came back from Peter and that's why Nat knew their handshake and thats wha Mj was there so i think its not now for time for this but the next movie

Tom has two more Spider-Man films in his contract, I think the next movie will have another large villain to face while being able to introduce a new love interest such as Black Cat. Along the way, he could go to MJ for advice or just to talk as friends, but it’s entirely possible for them to make new memories and slowly fall in love again (I hope).
