Two things. One. Ned explicitly says earlier in the movie that him and MJ would sit on the roof talking about going to MIT. And two. I don’t think Ned remembers Peter. I think he put two and two together after MJ called him Peter before he left them. I think the handshake was muscle memory but I think that’s to throw us off.
