It wasn't just Ned who remembered; MJ remembered too. When Jean Grey was controlling everyone within a 1km radius, MJ began to cry; Jean Grey used her powers to help them recall their memories more easily, which is why MJ was crying. The handshake between Peter and Ned at the end of the story caused Ned to remember; it triggered his memory. At the end of the story, you can see MJ wearing the necklace Peter gave her in the movie *Far From Home*, and that likely helped trigger her memory as well.
