I don't think Ned remembers Peter Parker yet, because he only answers 'Peter.' In the previous scene, MJ accidentally let it slip that Spider-Man's name is Peter, and Ned found out. There's a good chance that in this scene, Ned 'only' knows that Peter is Spider-Man. Additionally: if he actually remembered who Peter is (his memories coming back), Ned would call him 'Peter Parker.'

I got a theory, what if the spell just blurs out the person forgotten in the memory so when Ned did the handshake he remembered how he used to do the same handshake with someone but he couldnt tell who but he started connecting the dots and remembered
