Ned does not remember. A lot of people are not understanding how Strange's spell works. It didn't just completely erase any event where Peter was involved only the memory of him being there. Ned and MJ still remember spending time on the roof they just don't remember Peter was there. Ned remembers he used to do the handshake with someone he just doesn't remember it was with Peter. In the end when he reacts to Peter it's not because he remembers him but because earlier MJ says Peter's name while he's in costume and Ned literally asked "Spider-Man's name is Peter?". When he reacts to Peter introducing himself it's because he realizes he's talking to Spider-Man not that he remembers him
