Never seal the bottom of the ledger. It will hold water on.

For a deck ledger, you generally should not caulk the underside. The ledger needs to drain and dry properly. Instead, focus on properly installed flashing above and behind the ledger to keep water from getting into the connection between the house and deck. Caulking can be used selectively around penetrations or gaps where appropriate, but avoid sealing the bottom edge and trapping moisture.
