Spoiler: The real clue is in Peter's letter to MJ. There is a line where he essentially says, even though you can't remember me I hope that deep down in your heart you know that you do love me. In Ned's case the handshake was about muscle memory as the spell weakened by Jean Grey a fragment of memory "Peter" surprised Ned unlocking just a piece of memory not fully (Ned is special since he has magic as well). And MJ wasn't mourning that's why she was smiling. She doesn't remember the memories she remembers the feeling. 💙❤️
