People focus on this scene and they miss the very end of the credits. We see Fado run up to Link's house calling for him to, most likely, help with the goats. But he doesn't come to the window. The shot pans to Ilia looking out towards the exit of Ordon and into the Faron Woods. Confused looks on her face. The final scene shows Link riding INTO the Faron Woods. He left secretly, without telling anyone that he was going somewhere. This parallels to his ancestor, the Hero of Time, leaving on a secret quest to search for Navi in Majora's Mask. While it is just a theory, there is no good explanation to why Link would up and leave his home, not telling Ilia or anyone else, unless he is going to try and find Midna. And there is a good chance he did. In Breath of the Wild, you can summon Wolf Link with his Amibo. He summons just like he was being teleported through the Twilight like Midna and returns the same way. If you have BOTW and Twilight Princess on the Wii U, Wolf Link adapts the same level of hearts that he has on Twilight Princess...So there is a very good case that he not only searched for her but found her as well and decided to live with her in the Twilight Realm.
