The first three original movies are what Logan remembers. The timeline changed when he went back in time and change something creating a new timeline with altered events. Given how much time he spent with Charles it’s safe to assume Charles made different choices in the first three Xmen movies leading to the survival of the entire team and Jeans mental state.
