Dragons aren't naturally evil, but Spike's instincts have become severely amplified—pride, greed, territorial behavior, dominance, and aggression. When he encounters Ember, he no longer sees her as a friend or the Dragon Lord. He sees another powerful dragon challenging his territory and dominance. So Spike reacts purely on instinct rather than reason. Twilight just arrived witnesses the scene where Spike kill Ember and she realizes that the Spike she knew is gone.
