You should glue one gem from each box on the top of each one, I did it with mine and it helps so much with just seeing them all face up (yes I know they are clear boxes and you can see them already, just makes it one set easily to see them)

I’d organise by colour (make a rainbow) but have the same size in each box and put a little rhinestone next to the label for easy choosing xx
