COMIC SPOILER Shes actually not a mutant anymore. They changed the backstory and revealed neither her nor Quicksilver are children of Magneto and were never mutants. They are experiments of the High Evolutionary done at Wundagore, who then disguised them as mutants. She’s actually descendant from a line of powerful witches and then also the whole Chthon thing too, but never an actual X gene or mutant abilities.

Personally, I like Wanda's evolving backstory—starting out as a mutant and then discovering she is also a witch. I think that now that Marvel and Fox have reached an agreement, they might restore her mutant status without stripping away her identity as a witch; that would probably be a good move to avoid confusing people about her story.

i still think x-gene mutations granting access to magic makes sense. erik's mutation lets him control magnetism, which is a fundamental force of the universe. you could say the same about magic in the marvel universe, that it's a fundamental aspect of existence.

most of these are headcanons though.. after the "retcon" wanda is deemed to never ever be a mutant. and her genetics doesn't make her a nexus being, she has always been a nexus being because you just can't be made to be a nexus being since nexus being are possibility agent sewn into creation by never queen
