Your feelings are valid. Being uncomfortable with a male person using a female-designated bathroom is not inherently homophobic. Sexual orientation and gender identity are separate.

As a gay man I can say that you’re definitely valid. We usually use the men’s/disability gender neutral bathroom regardless of whether we are more masculine or feminine presenting because at the end of the day it’s the women’s room. The gays I know know this, we don’t go around using women’s bathrooms. It’s a matter of respecting women’s spaces tbh.
