I think them making him look so young really emphasizes how tragic his fare is and why Zelda wanted to send him back in time in the first place. He lost his childhood, but even early on his journey the trauma starts aging him, the owl comments each time he sees little Link how much older he looks in such a short time. After he's finally sent back after Ganondorf's defeat though, he's not the same kid he once was, and you can see in Majora's Mask just how out of place Link feels in his own body now. Not truly a child a d not truly an adult, just someone permanently stuck in between. Maybe that's why he's unable to find peace even in death and remains as a stalfos
