Atheist here who has agreed with your takes on most issues and I agree with you on this as well. A church that is a service to the community is an asset regardless of the fact that it's religion based. I might not be as atheist if more churches were like the one you're describing. My only problem with churches and with Christians is that so many of them are regressive and don't actually serve their communities, thus divergent from the true spirit of Christ

Town keeps the land, but it's the church's for occupancy for as long as the congregation is a positive part of the community. (How to determine those conditions exactly, would be up to the town.) Maybe build a new church/town hall that matches the aestetic of the new town center (or renovate the existing building if that's more feasible.) The church would be responsible for maintaining the land & building in exchange for occupancy. If the issue is a "gift" of land to the church (which I too support), this is one work around.
