Yes, Prot is an alien. K-PAXians are beings made entirely of energy which is why they are already traveling beyond the speed of light and why they take on different forms on different planets - Prot basically possessed or inhabited this human’s body when he came to Earth. It also explains how he knew all the things he demonstrated throughout the rest of the movie.
