It's because the travel ban is still on Uganda is still banned by many countries but even our government as Uganda can not communicate that so it's not your fault but Ugandans are not allowed to travel to most countries

If you are arriving from Uganda, Sudan or Congo you can only fly into JFK, ATL and IAD. Those are the only airports here in the US that have CDC for public health screening. As you plan your itinerary make sure one of those airports is your port of entry. Communication between the US government and the airlines is always sketchy until you get caught into the drama. Sorry to hear that that happened to you.

Rwanda is not on the list but if you have any connection through Uganda, DRC or South Sudan even if you don’t get out of the plane, you are automatically classified in red zone & you won’t be able to travel to US, Airlines are required to confirm with DHS before letting you board the plane, sometimes they don’t have updated itinerary & they think you transited through Uganda from your old ticket which is the case for you, the best thing to do which most people did in the past few days, is to pressure the airline to confirm with DHS and tell them that you didn’t pass through Uganda & give them your new ticket but for you it may be too late as your flight may already left.. if it’s not the case talk to them they can update it and let you board.
