I thought it was because Ego actually ate the other kids who didn’t inherit his power. So when Yondu threatened to eat Peter, it was kind of an inside joke, like, “You could’ve been eaten by your dad, so maybe I’ll eat you instead.” Peter just didn’t know the real meaning behind it at the time. Yondu knew what Ego had done to the other kids, which makes the threat make more sense later.

I think it was Yondu’s way of warning Peter should he ever encounter his biological father. Yondu is aware that Ego could traverse the cosmos with great ease. If Ego really wanted Peter, he could easily take him from Yondu. I think Yondu wanted to plant the seeds in Peter that father figures are dangerous! That despite the good times he has with Yondu, Peter is still in danger.
