if Ned asked Peter for a glass, and Peter hands him the glass, the spell doesn't change that Ned had a glass handed to him, he just forgets who handed it to him. Ned still did the handshake constantly, just forgot who he did it with.

Nah, when Peter left to go save Jean, MJ says "Peter be careful" or something like that. And Ned goes "spider-man's name is Peter?" St the end of the movie, Peter introduces himself as Peter. Ned is capable of putting two and two together

Muscle memory isn't cognitive so Jean wouldn't have been able to see the handshake, I presume Peter told MJ about the necklace after Jean went in her head
