Danny was a stranger in the land with most of her allies dead. Burning the city only made her hated. John had the support of the people. It was inevitable she would have killed John Snow no matter how she felt about him. Before killing Danny, John had asked her several questions regarding the future. Danny was intent upon more wars, more bloodshed. Everyone but her and Greyworm wanted peace. Whether John knew he was a target wasn't the issue. For him it was realizing that the kingdoms had to heal. He was also not going to surrender Winterfell. Danny's penchant for war left him no other choice but to kill her. Negotiation wasn't an option.

It had to Happen. She was going mad and that was Aereys II again. She s always going to murder Jon later. When Westeroos find out he is the true king. Even if they both wed, seeing as there can't be children, Jon will have to take another wife to bear kids and she may not permit it. If there were at lest two dragons, and Jon rode one, then there could be a stalemate between them both. But not with only drogon alive

But the solution would have been for Jon to wed her and both of them become JOINT RULERS. Jon never really wanted to rule anyways. But she loved him and would have listened to him, especially when he let's her remain as queen after the conquest. If she could not bear children really, she would let Jon wed his cousin, Sansa, to tie the North to the kingdom. That way, his children via Sansa would still have the Targaraen bloodline plus magic and could possibly awaken more dragons down the line. That way, the succession is safely now with ICE & FIRE! and I doubt Daenerys would reject the second wedding. She would see it as Aegon's true serving coming!
