Abraham lived around 2000 BC. The law in Deuteronomy was given to Moses around 1400-1500 BC, about 600 years later. So at Abraham's time, there was no written law saying "don't marry your sister." God judged people by what was revealed to them at that time. That's why even the Qur'an says in 5:48 - "To each of you We prescribed a law and a method" and we will be tested by what was given to us. Allah only wants obedience to what was revealed to you.
