For all the people who are saying she was perfect for him, why did he leave her? (or better said kill her) Joe already kinda stopped loving her after he found out that she killed Delilah. As we see in season three, he starts to try loving her again. This fails horribly, since he notices: how repulsive and fragile she is. Every time there is a problem, she remains with the solution: murder. Let alone when she killed Natalie, that was not thought through at all. She was simply way too dangerous to stay around. Joe would’ve probably ended up in jail way sooner because of her. At the end of season three, you could say he was simply scared of her. He knew if he did something that would upset her, she would kill him. Just look at the last scene where love is alive. Joe takes all these precautions just to be safe from her. In the end, she tried to kill him, it was either them together or not at all, just like with her husband before Joe. A solution to getting rid of control loss was simply to kill, so it makes perfect sense that Joe had to get rid of her. There was no other way.
