For those wondering what happened Craig Krimrel had to stop his pitching motion just before throwing the ball because Francisco Alvarez called time to avoid a pitch clock violation

Okay, so when the catcher runs out from behind the plate during the pitcher's windup, you have to remember that this is where Rule 8.14, subsection C comes into play. Now, technically, the catcher is allowed to leave the catcher's box provided the pitcher has initiated the rotational phase of the delivery, but only if the runner hasn't established what's known as a secondary lead-off position. The tricky part is that if the catcher's momentum carries him past the imaginary extension of the third-base line, the umpire has to determine whether the ball was technically still in the pitcher's hand or had entered the transitional release window. That's where most people get confused. Hope that clears it up.
